Storing batteries

I don't, but some people do.

This may be a stupid question but do you keep the battery in the drone while stored?

My 2c on this is that you switch the battery itself on and off. So weather you store it in or out of the drone it is off at the battery itself.

I bought my P3P just a short while ago and it came out the box with battery in place. Who knows how long it was stored like that, yet it charged full no problem and gave me 20min of flight with continuous recording.

With winter on the way its doubtful I'm going to be doing any flying -- should I totally discharge my batteries?
I'd let it auto-discharge. It will go down to about 60% and that should be fine. Lipos don't like to be fully charged for a long time. I've got mine set to discharge after 2 days of non-use. Just don't keep hitting the status button or the internal timer resets again.
