With winter on the way its doubtful I'm going to be doing any flying -- should I totally discharge my batteries?
My 2c on this is that you switch the battery itself on and off. So weather you store it in or out of the drone it is off at the battery itself.This may be a stupid question but do you keep the battery in the drone while stored?

I'd let it auto-discharge. It will go down to about 60% and that should be fine. Lipos don't like to be fully charged for a long time. I've got mine set to discharge after 2 days of non-use.
