Can the P3P handle way points with other than DJI pilot App? Or is the aircraft software incapable to do way points at this time?

But, there are apparently some issues with it if the latest Phantom firmware is installed. See the comments at the above link for more feedback on that issue.
There are also some other apps being developed. None of the apps are a solid solution at this point though.
