I think this is the most likely route. It would not surprise me to find that there is already a 'poison pill' in our software which could be activated at some future time if we fail to regularly download geofencing updates. Drones are going to become larger and more sophisticated as time goes by, and because we share the airways with manned aircraft the FAA will need to find a way to keep everyone safe.
As usual those who act irresponsibly will spoil the freedom with which those who follow the rules can enjoy their hobby. BTW, it isn't just quadcopters and the like, there are many motorized gliders and ultra long distance unmanned fixed wing aircraft currently in use and being developed. The FAA will certainly have to address their presence in the skies, and I'd expect that to be sooner rather than later.
Thinking about this database, the thing is, if someone wants to cause harm to aviation then they will not register any new drone. It will be just like gun control, the innocent and law abiding individuals will register, criminals will get them on the black market anyway.
Guns sold at retail in the U.S. are already registered. When the buyer submits to a "background check" the ballistics fingerprint and his info are recorded along with the gun's serial number. People seem to have not figured this out.

That is exactly the why we fight so hard in the US to keep firearms to NOT BE REGISTERED. Only bad things happen after that
