Lowepro CS400 Backpack feels like a really tight fit or am i just over worrying i open the case & opening it, feels like the motor gets caught within the roofing of the case.

Yes. If the top of your bag has the mesh pockets, the top of the motors can easily snag that material. These caps protect that from happening.
