Any battery protection algorithm that is written in such a way that it shuts off a battery in flight to protect the battery, is a fail in my book! 
The result, instead of protecting the battery, is destroying the aircraft and the battery!
Using two external 2800 mAh batteries in parallel gives you redundancy and backup power to keep the aircraft aloft, until you can land it safely, should the internal battery shut off like this.
