Phantom motor speed at 50%

Is this a normal motor speed after full trottle then back at 50% stick

50% is hover RPM so in GPS or ATTI modes its not a predefined RPM, not sure how this will effect it with no props on. If you want to check the motors RPM through the full throttle range you'd be best to stick it in manual mode where the NAZA wont be doing anything and the speed will be directly related to your throttle position.
