I tried launching from a boat the other day that was sitting still but moving up and down with the waves...roughly two feet. The Phantom would flash the lights and not start up. As soon as we got to shore, it would start up just fine as it was stable. Is there a way to allow it to start up and launch on a moving object? Maybe throw it in manual mode then switch to GPS as soon as it is airborne..?

The IMU will not get stable sensor readings on a ship bouncing like that and the Phantom will keep flashing the "IMU abnormal data" at you. You could hold it in your hands at arms length and compensate for the ship's movements. If you can hold it steady enough it will probably pass its initialisation successfully and fly. You might also want to hand launch and land it.
