Sorry if this is a silly question.

Can I use full down elevation control (fully down on the left stick) during flight, or will this cause the motors to turn off?

Holding the left stick fully down for 3 seconds after landing stops the motors. My question basically is whether the motors will be accidentally stopped in flight if I use full down for more than 3 seconds.

Yes, it's perfectly safe to do. The motors will only shut off after your Phantom stops descending for 3-5 seconds.

Ah, so the stick needs to be held down for 3 seconds with the aircraft not sensing any altitude change, right?

Correct. Only a CSC will stop the motors in flight instantly.
