Just to confirm - I'm not quite sure what you did. First, calibrate the physical sticks in the Tx in the RC assistant. Then calibrate the servo throw in the Phantom assistant. Did you go through both of those steps? In that order?
Sounds like you need to calibrate the sticks. Three fast reds is the error for the stick centers being too far out of spec (which is why the motors won't arm). Calibrating the sticks in the Assistant should take care of it.

The antenna pattern for the cloverleaf is like a donut with the hole in the direction of the feed. If you point it straight out sideways then your donut is vertical and oriented like a wheel. That gives you coverage in front and behind, and also above and below. That's not good since it gives...
What kind of antenna are you using? People often point them in the wrong direction. Mostly they need to be pointed straight down - mine runs down one of the legs which gives me the best 360 deg coverage.
